Lyx #include equations have extra space?

I am using Lyx 2.3.1 to write a large document, so I use #include for each of the chapters.



If I compile the chapter by itself, my equation spacing is good but if I #include the chapter in the main file and recompile, there are now extra spacing ! If I write the same equations in the main file, the spacing is also correct!



I have double checked the preamble and they are identical! What may be causing this and how can I solve it?
