Why is the bottom margin of my PDF not the same throughout my document?

I'm not very versed in Latex, so I found LyX to be an easier option for me. Thus, I chose it to write my masters thesis. I'm currently facing an issue, mostly because I'm very perfectionistic. Thing is, when I compile my LyX document so to get a PDF, the bottom margins of all pages don't match. For instance, one page has a bottom margin of 2 cm, as I set it to be throughout my whole document, but some other pages have margins reaching more than 3 cm. How can I guarantee that all my margins will be fixed at the value I determined?

          0 I found a lot of questions abount appendices and ToC. Many users want appendices to be grouped in an Appendix part, however some problems arise with ToC, hyperref, PDF viewer bookmarks, and so on. There are different solutions which require extra packages, command patching and other extra code, however none of them satisfies me.
